I've worked very little with the mapping utility at Ancestry.com, but I did pull up a two places from my tree that I know I manually set in FTM. One displayed correctly, the other didn't. That makes me think that the information is not synchronizing between FTM and ancestry.com.
You cannot set a different pin location for the same place, e.g., Pittsburgh, Allegheny, Pennsylvania, USA. You have to further qualify the place and set the pins for those locations, whenever they're not already found:
705 Forward Avenue, Pittsburgh, Allegheny, Pennsylvania, USA
751 Naylor Street, Pittsburgh, Allegheny, Pennsylvania, USA
Allegheny Cemetery, Pittsburgh, Allegheny, Pennsylvania, USA
If the mapping utility in FTM or online doesn't find the location, you'll have to manually set the pin. Than means you could have to do it in both places or only one. The only way to know is to look up each place in question.
