My experience is with FTM2011 and FTMM 1. Because of the large file problems I used to regularly migrate back to Windows to export a gedcom or compact. I never included the media in the migration file either way.
Provided migrating produces the links correctly, there is probably no harm in converting the data file to Mac and then simply copying over the media folder. Nothing lost if it does not work.
