The relationship calculator does not catch all relationships. Sometimes, if you flip the two people you are trying to calculate the relationships for, it will turn up additional relationships - sometimes not. I have 3ggp who aside from being husband/wife, are also 7th cousins. The cousin relationship use to show up in the calculator until I added the relationship between their siblings - his sister married her brother. Now the in-law relationship shows up, but the cousin relationship no longer does.
The one thing you might check, just because it might have an impact, is whether or not the relationship between the father/son has the father set as the preferred parent (and biological parent) of the son. I lost my mother once because somehow she wasn't set as my preferred parent!
