I am a strong advocate of having one tree. It is fairly common to find that there are links between individuals in your ancestry with individuals in your wife’s ancestry. It is easy to establish and maintain these links if everyone is in the same file. It becomes a maintenance headache to keep checking multiple files to see if a person is in more than one file.

It is fairly easy to split out a branch for a chart, report, or to share with someone.

Merging two trees together can be a real problem. Individuals who are in both trees and should be merged don’t get merged. Individuals with the same names get merged when they should not be.
