Sounds like when you created the Back Up, you didn't have the Include Media box checked. That would be why the 1,100 media files weren't there.
If you did the Find Missing Media feature, in the Media Workspace, FTM2012 might find them.
To link to that existing AMT, you would have to download and link, and not linking to that existing AMT from the 'restored' FTM2012 file.
