In my opinion, you should definitely do your work in FTM2012 and then upload that file to ancestry.com, say weekly or monthly. Then delete the old file on ancestry.
FTM has several features that ancestry doesn't. Principal to me is the capability of having Fact Notes. Ancestry doesn't recognize Fact Notes at the current time. Another feature is filtering. I filter records a dozen times a day. (all records in a town, all births in a county, etc). I don't believe ancestry has any filter options at all. There are other difference of items where FTM has a certain item and ancestry doesn't.
